After Evidence Makgopa scored the opener, Teboho Mokoena crowned a standout display with an incredible free-kick in injury-time.
Bafana will now face Cape Verde in the quarter-final, after the Blue Sharks beat Mauritania on Tuesday.
The game will be the last quarter-final, kicking off at 22:00 on Saturday.
